Kenshin’s past catches up to him causing the destruction of Akabeko Restaurant, which was Kenshin’s favorite place to eat. There, he finds a note with the word ‘Jinchuu’ on it.

Saya Toma (Erika Toda) is a female detective with an IQ of 201. Takeru Sebumi (Ryo Kase) is a career detective with a distinguished background. They work on cases by postulating the “SPEC” of the unknown criminals and then deduce the criminal’s unknown “SPEC” to make arrests. A mystery occurs when bodies are found on a cruiser in the ocean. Saya Toma and Ryo Kase of the Tokyo Metropolitan Police Department are brought in to solve the case.

The story is set in the early 21st century with the population decimated by bio terror. Two kinds of humans now exist. One is the Nokusu who were infected with a virus but survived and consequently they carry an antibody. Most are young, healthy and have high intelligence, but they have a high sensitivity to ultraviolet rays and are active mostly during the night. The other group are the Kyurio. They survived by never having the virus. The Nokusu discriminates against the Kyurio. Tetsuhiko Okudera is a Kyurio. He was born in a poor village. He isn’t happy with being a Kyurio and wishes he could be a Nokusu. Yui Ikuta is Tetsuhiko’s childhood friend. She tries to revive the poor village.

High schoolers Mitsuha and Taki are complete strangers living separate lives. But one night, they suddenly switch places. Mitsuha wakes up in Taki’s body, and he in hers. This bizarre occurrence continues to happen randomly, and the two must adjust their lives around each other.

Takahata Shun’s day at high school begins just as normal and boring as ever, but it doesn’t end that way. Detective Akio Kondo (Yu Tokui) came and told her “your family has a high possibility that they were killed by people who have spec.” That was the first time she heard of “spec”. 6 years later, Saya Toma, who has never forgotten what the Detective said, decides to become a detective. She returns to Japan after receiving training by the FBI in the United States. Saya Toma is assigned to work unsolved cases in the Public Security Bureau. Meanwhile, because of Satoshi Chii’s (Yuu Shirota) scheme, Juichi Ninomae (Ryunosuke Kamiki) considers Saya Toma his parents’ enemy and tries to push her to the edge. Satoshi Chii’s scheme has also caused Saya Toma and Juichi Ninomae to forget that they are brother and sister. The siblings are headed to a life-staking fight. A girl named Maho Ueno (Umika Kawashima) becomes involved in their fight. To protect Maho Ueno, Saya Toma uses “spec”.

Shishio has set sail in his ironclad ship to bring down the Meiji government and return Japan to chaos, carrying Kaoru with him. In order to stop him in time, Kenshin trains with his old master to learn his final technique.

Moritaka Mashiro (Takeru Satoh) doesn’t want to follow in the path of his uncle who worked as a manga artist, but ultimately died because of exhaustion. Moritaka Mashiro figures he will graduate from school and work at an office. Things change though when falls in love with a girl at school. The girl, who hopes to become a voice actress, tells Moritaka they can marry, but only after they both achieve their dreams. Moritaka then teams up with fellow classmate Akito Takagi (Ryunosuke Kamiki) to publish their first manga.
